When the fluid is ignored that long people have seen issues with a full on fluid exchange versus just dropping pan and replacing the 6-9 quarts etc. I would not flush the transmission simply drop the pan and replace the fluid/filter, and possibly gasket. I wouldn't be worry about a new transmission but make sure they use motorcraft fluid/filter etc.
